Is there a way to convert scientific paper pdfs to neatly formated epubs?
Nope. PDF files are formatted in "blocks" rather than in flowing pages (like an ePub or pretty much any file created by a word processing program like LibreOffice or Word). Blocks are linked with coordinates, and do not flow from the top of a page to the bottom. Your best bet is going to be to use a program like Calibre to convert the PDF to an RTF file.
